If Karen would want to make it up to Scott for not being there when he was a kid, why would she try to destroy his relationship based on some sh!t told to her by JR, who she doesn't even know?

Because, if JR could make it look as if Annie's continued presence is a threat to Scott in every possible way, she (Karen) would want to help protect him. It's only after she comes back to Pine Valley, however, that she sees JR has duped her, too (but cannot get out of the arrangement w/o it damaging her growing bond w/ Scott).
